the after image is just the image, but inverted? Is it because the rod's in our eyes that were looking at that hvn't yet inverted?

The afterimage shows the opposite/inverse of each corresponding color. The hexagon just happens to be constructed such that each color's inverse is directly across from it.

Is this a product of habituation from the neurons inside the eyes?

@mooreyeel source Afterimages are inverted because of the way our eyes adapts to light. When certain photoreceptor cells become fatigued and adapt to colors, adjacent photoreceptor cells become more responsive which cause the afterimage to be seen as the opposite colors of the original image.
